The following chart ranks the best Moveset of every Pokémon by Damage Per Second (DPS). This chart factors in Same Type Attack Bonus (STAB). The average DPS is simply the average of the best Fast Move and best Charge Move of each Pokémon.
One may want to consider the fact that in actual battles, a lot more time is spent using a pokemon's fast move and it should be given a larger weight in the average dps. In order to determine exactly how much each move should be weighted, one should find the ratios of energy accumulated in the fast move to energy spent in charge move. This ratio is also the number of fast attacks required to use a charge attack for any given moveset. Multiplied by the amount of time required to use the fast move would give the amount of time required to fully charge the charge move. This number can be added to the time it takes to actually use the charge move. Now we have the total time for one "move cycle". If you divide the time it takes to use the charge move by this "move cycle time" you have the ratio by which it should be weighted in dps calculations. The rest of the time is spent charging and should be proportionally allocated to the fast move. I hope someone with a programming background sees this and makes the changes, because it would make a difference in the ranks, but also affect which moves are best for each individual pokemon because the current calculations ignore energy entirely.
Average DPS over the course of a cycle of charging and using your charge attack is the ideal indicator for damage done by defending Pokémon. However, for attackers, the highest DPS isn't always best because you have to take dodging into consideration. By swiping to the side within 0.7 seconds of the "flash" that indicates the defender's attack, damage is reduced by 75%. This way you can use Pokémon of a much lower CP to take down higher ones or reduce the number of revives and potions you're using on your high CP Pokémon. Pound is my favorite fast attack, since it is short with good DPS and EPS (energy per second). Others like bite and fury cutter are better than their DPS would lead you to believe. Their short duration and high EPS give you the best chance of being able to dodge in time and be ready to strike back with a charge attack of your own afterward. Hope you find these insights useful. Leap O Faith is absolutely correct, you have to take the time to charge into account. If you calculate the DPS of the complete cycle, i.e. sum up the damage done by the number of fast moves needed to charge up one charge plus the damage done by the charge move divided by the time this all takes gives you get a much better ranking. Fury Cutter/Solar Beam used by Parasect is the #1 move set by DPS.

Very useful info. If possible, please include a column for pokedex#, which would make sorting and comparing easier for noob players such as myself.
I think Kingler's fast move is incorrect. Mud Shot is faster than Metal Claw by a fraction of a second if I'm not mistaken. I could be wrong though.
